When I mark an e-mail in Junk as "Is Good" it gets sent back to the Inbox. The problem is that since the IMAP sees this as a new e-mail ThunderBird will re-file it as junk.

Hmmm, TB should not be doing that, as it should not analyze an email this is marked. I'll have to investigate. Added this to my bug list.
